I don't do 3D modeling but I have to recommend blender because I've seen absolutely awesome rendering techniques done with it and it's very widely used/supported

Blender. I subdivide the surface, then enter the vertex edit mode (tab) and hitting the 'n' key to open a pane where you can input coordinates manually for precise modeling. Then export to .stl and opening in Cura, to define the filling, rims etc.
