Your claim here seems to be arguing that the more the Church lorded power and authority over government, the more separated they were from it. Which, to me, seems paradoxically nonsensical.

If the Executive Branch and the Judicial Branch are at each other's throats, separation of powers is working.

If the Judicial Branch merely rubber-stamp anything the Executive want (or vice versa), separation of powers is NOT working.

Church and State separation work the same way. If they are getting along, the system has broken down, and we should be afraid.

Henry VIII quite violently broke the separation of Church and State in England, hiring and firing (and killing) Archbishops, and declaring himself (and his heirs) Fideli Defensor.

This is the exact opposite to what most people mean when they say “separation of church and state”. That does not mean that they are like separate branches of the government. It means that the church has absolutely nothing to do with governance.
