For the connector side, the useful map is where the annotations actually live:
- Zotero: SQLite (zotero.sqlite, annotations table) since the v6 reader. Biggest academic pool, so build this one first.
- Sioyek: highlights in a SQLite db, keyboard-first, easy to script.
- KOReader: sidecar files next to the book (.sdr/metadata.*.lua).
- Obsidian: markdown, so PDF++ / Annotator write highlights into notes, no db.
- Skim (macOS): annotations in the PDF plus AppleScript.
- Okular: writes the annotations into the PDF itself.
The cleanest API end is Hypothesis, but it has no desktop store, it's web/service.
So: Zotero connector covers most academics; Sioyek or Skim if you want scriptable.
