It's not your problem that some exchange does not accept certain UTXOs. It's fiat slaves' problem. The problem to be fixed is being a fiat slave, not Bitcoin's fungibility.
As a free individual you should just care about privacy. And CoinJoin is a great tool for that. About "bad" coins, wouldn't you get some if sold at a discount?
What really helps fungibility is the lightning network. Use coinjoined funds to open a channel and enjoy L1 privacy and spending privacy and fungibility.
The "weakness" of Bitcoin in terms of privacy and fungibility can also be seen as a positive thing. Make something like Monero that is great in both fungibility and privacy and congratulations, you no longer have the problem of good and bad coins.
