I always thought it was to keep out the inevitable corruption that happens to anything the state controls. We should separate religion from state for the same reason press, education, healthcare, money, etc. should be separate: because politics is poison. Government always weaponizes any institution it controls against the people, which they did with religion as you point out. I agree that "religion" meant Christianity to almost everyone involved in the with founding the US.
