Nah Aqua never stored your Bitcoin as lightning, it was always stored either on chain or as Liquid BTC.

When you send liquid to lightning in Aqua it swaps the liquid to lightning first & sends it to your destination address.

To send lightning, select your liquid wallet and then hit send. Paste your lightning invoice or address as he destination & enter the bitcoin amount to send. It will then show any fees which you have to confirm before sending.
