Just pay on chain, and wait the standard 6 confirmations (~1 hour on average). It's not like they're going to be holding up the queue at a toll booth.
Even if it *could* be done over lightning, fees for a $1M transaction would almost certainly be much, much lower on chain as well (because on chain fees are the same for a $1M transaction as for a $1 transaction).
